As long as both Passports are shown at immigration there will be no problem.
Don't do that at Thai immigration. Though dual citizenship is not illegal for Thais, you may occasionally run into immigration officers who are unaware of this. To save the hassle of having to talk to their superiors, just show the Thai passport when you enter and leave Thailand. It's only the airline that needs to see both passports.
