The Vatican absolutly has a major (not so secret) library that can only be acessed by researchers who first recieve a special letter of recomendation from the church. It is supposed to have some pretty amazing stuff in it.

The Vatican does not have a very good reputation of saving documents that contradict dogma, though. So I do not expect that they would have a special library like in "Angles and Demons." It is much more likely that they would have just destroyed of those types of blasphemous documents when they first collected them.
