I can't resist...

If the Pilot had a gun the stewartness can alert the pilot on the phone when the hijacker is near the cockpit door and then the pilot has a gun opens the door and then the hijacker gets shot.
Rather than use a hypothetical, lets use the real instance; the hijacker that was foiled by passengers today was not in the cockpit.

To get to the cockpit he would have had to get through the door. Had the passengers not acted because the pilot had a gun, the pilot would have had to abandon the cockpit (presumably through the door and not out the window onto the fueselage outside ), leaving one pilot in the cockpit to fly the plane to go shoot a terrorist amongst a plane full of passengers and the cockpit door open.
