Have her looked at by a vet. Could be allergies, could be yeast or fungus, could be staph or turn into a staph infection from being raw and open, could be a lot of things. Best to start having the vet monitor it so that you can start eliminating causes and find the reason. If it comes and goes before you get her in to the vet then take pictures to show the vet so he/she can at least see whats happening.

Just curious, what are you feeding her? Grain free or no? Do you see outbreaks after you clean with certain cleaners or when you use things like carpet fresheners? After you wash bedding she lays on?
