The service doesn't start correctly, it attempts to load but sticks and runs at 99% CPU usage. I thought it was malware related but the system is clear and other anti-virus's seem to run without issue. I've checked for potentially conflicting programs which there are none. It seems to be one of those random inexplicable software/hardware conflicts which I see quite regularly.

Did you try debugging the process(es)? MS have some diag tools and good articles on technet. It is easier to just format and start afresh but much more exciting to dig deep and found out the problem.
