Hmmm... the matter is that at the time of the Prophet (SAWS) the Arabs never had any "Family names", for example the US president George Washington, his family name is obviously Washington, but in ancient Arabia he would have been called with his father's name, so it becomes George bin Augustine, or George son of Augustine.

When the Prophet (SAWS) adopted Zaid (ra), they used to call him Zaid bin Muhammad or Zaid son of Muhammad, BUT when that type of adoption was forbidden, they started calling Zaid with the name of his original parents Zaid ibn Harithah (ra).

Same as when `Ali bin abi Talib (ra) adopted the son of Abu Bakr (ra) after the latter's death, that son was called Muhammad, and he wasn't referred to as Muhammad bin `Ali but as Muhammad ibn Abu Bakr (rah).
