First, I would like to say that Boko Haram isn't even the name of this group; it is something they are called by their enemies, not their supporters (I can't remember what they call themselves). Boko Haram means that 'western education is haram' which is not something that the group even believes in. They believe certain aspects of such education is haram, but not all of it in its entirety. It is just something used as propoganda against them, to try and show them to be backwards.

Secondly, there are many groups claiming to be Boko Haram, including criminal organisations (much like you will find criminal organisations pretending to be Taliban in Afghanistan/Pakistan). These are of course, not in any way supported by the real group.

Thirdly, I don't really know whether these attacks on Churches have been done by Boko Haram or not but I do know that the general target of the group is the government and its supporters (military, police, etc). Which is why leaflets have been distributed by them in certain cities warning residents that such governmental groups will be targeted (and therefore advising anyone who works for the military, etc to resign if they do not wish to be targeted).
