It depends what you're into and how much time you have. As mentioned above, Fes probably has the widest variety of 'Islamic' places to visit, although of course there are things in every city. If you're into doing Ziyarat and things like that, then there are several in Fes (the most prominent being Moulay Idris II) and Marrakesh (the Seven Rijal are a must for visitor to that city). If you're a bit more adventurous, or have more time on your hands, there are some places outside the major cities. Moulay Idris I (Zerhoun) is just one of the the most beautiful places in Morocco as far as I'm concerned. It's near Meknes, about an hour away from Fes. Moulay Idris was a great-grandson of the Prophet (peace and blessings be upon him) who was responsible for really establishing Islam in Morocco and uniting the Berber tribes in the Deen. There is also Moulay 'Abd al-Salam ibn Mashish in the north (he was the sheikh of Imam Shadhili), on the top of Mount Alam. That is quite a serious trek though.
