There aren't too many.

Habib Bookstore in Etobicoke has some Urdu material - but not too many major works - they have mariful quran, tareekh ibn kathir, fadail amal, hayatus sahaba and some few others.

Other than that, I have heard there's a small bookstore in front of Masjid Abu Bakr in Scarborough run by the ameer of one of the tablighi jamats, but again, I'm not sure if they carry any major books in tafseer.

I usually order online, and sometimes, I have a friend drive to Buffalo bookstore - Darul Hikmah, to get major books.

Habib's bookstore has Salafi books as well as traditional books mainly in English.

The one across from Abu Bakr is closed. He now sells from his home.

Another good option is http://www.alzahraonline.com/
This brother also sells from home near Madina Masjid.
Across from Madina Masjid there is also another bookstore.

Ta'leemul Islam also has not-for-profit bookstore.

The best option is to go down to Buffalo. Its only 1 hour maximum from Burlington anyway.
