I think these thoughts come into everyone's mind once in a while, and I think maybe different explanations are suited for different people depending on their circumstances and understanding. For Muslims who already believe in Allah, the answer I prefer is:

Allah is the creator of everything and needs nothing. This is easy to state but not so straightforward to comprehend. One of the implications of this absolute freedom from need of anything is that Allah is not driven by motives when He acts. Someone who needs nothing can have no motives. To ask "why" Allah did something makes no sense at all. In the words of the Qur'an, "He is not questioned regarding what He does, but they are questioned."

I think sometimes people forget who Allah is. Assuming you believe He exists, remember we are talking about the Supreme Being. The One who brings things into existence from a state of non-existence by His mere will. That's a huge deal, but we hear it so often that we sometimes forget. So there's no point in in asking why He does what He does. The truth is, whether we like or understand what He does or not, or whether we think it's just or not, doesn't affect Allah at all. Assuming we believe already, wondering about it won't do us any good. Better for us to just focus on doing what we've been asked to do.
