Anyone ever seen cubbies used this way in Japan or anywhere else

That is the way they store bogu in just about every high school. It is part of gym class. Don't see too many dojos with it though.

Most of the Korean Kumdo dojang I have seen have the bogu in cubbies out in the practice room.

Pretty much every kendo club I've been to stores the bogu in cubbies like that; my dojo has two sets of cubbies on either side of the dojo -- one for the boys and one for the girls.

This seems to be the norm in Korea.

We have similar cubbies in the changing room at my dojo (Japan). Because of the limited space and large membership it is really the only way we could allow people to leave their kit at the dojo. The common method I see in Japan is just simple shelves, instead of individual cubed cubbies.

My dojo has cubbies, but they're not in the practice area part of the dojo. They're near the changing rooms.

My first thought was that the cubbies were like trophy boxes, where they put the zekken of those who were vanquished by scroto-tsuki.

Every place that has them that I have been to was well ventilated. In fact they smelled a lot less than most locker rooms I have been in.
