for such a website its probably best for you to use something like wordpress as it will be easier to manage, there must be tutorials online on how to setup wordpress on your own domain

Yes. Its hard to do custom designs on Wordpress as it allows very little flexibility. Usually designers use Photoshop/ Dreamweaver or something like that

not sure how it was set-up but with wordpress you can easily change the look by using different themes, the themes are available online here http://wordpress.org/extend/themes/
otherwise there are premium themes which you can purchase from websites such as http://themeforest.net/ which are nicer than the free themes
alternatively you can have your own theme designed and coded by a designer/developer who will most likely charge you

Dreamweaver is not very good for websites in my opinion, it generates unnecessary code, and it is probably not best for the sort of website you want as it sounds as though you will be updating your website and adding content regularly, which is why it would be easier to use something like wordpress or any other content management system

I looked at your powerpoint presentation and, Masha'Allah, that is definitely a useful project to undertake. What you're looking to do, based you your powerpoint presentation that you linked, will require a lot of backend programming as well as the work to compile all the relevant ayats/ahadith/etc together as you have mentioned in the presentation.

For what you're looking to do, it can be done in Wordpress or any other platform. The main thing with your project is to be able to perform the functions which you mention in the powerpoint, which can be coded into any platform. Wordpress is mainly a blogging platform but is flexible enough to do just about anything with, given the right coding.

I think your best bet, to start, would be to post a job on oDesk (odesk.com) with all the requirements (including the PPT), specify in your listing that you are specifically looking for a Muslim web developer to help with this (Alhamdulillah there are probably thousands and thousands of Muslim workers on oDesk, from all regions of the world). Then, Insha'Allah find a Muslim brother (or more than 1) who are willing to help with this project and don't necessarily care about charging the top price to do it (they are more concerned with getting the reward from Allah ). Of course you would probably have to pay, but Insha'Allah you may be able to find a Muslim web developer who is capable enough when it comes to coding to do what you want to do, and gives you a substantial discount on his services.

The other, more 'simpler', but definitely much more time consuming option, is to build a Wordpress site yourself (very simple to install & use wordpress), and just add each individual post one by one, as you manually link everything to each other as you say you would like to do in the ppt. However, that can probably eventually get 'out of hand' as you will have thousands of ayats, ahadith, and everything else being interlinked with each other. So, a professional set-up is recommended to start with.

There seem to be many web developer types on SF so Insha'Allah let's put our heads together and try to get this project rolling. I urge everyone to look at the PPT this brother posted in the above link as it seems to be something which could turn out to be very useful for the Muslim community.
