Ive been having shoulder pain in my left shoulder for a few years now and never really thought much of it either. Its to the point that I cant sleep on my left side because of the pain. Is this like what you had? How did they figure it out?
It sounds similar but I am not a doctor...I would strongly suggest seeing an Orthopedic doctor. The intitial analysis of my shoudler was done by the doctor simply putting my shoulder in various positions and applying physical pressure and asking if it hurt and there were a couple were the pain was very intense and there was lack of strength. Also the doctor I saw specializes in shoulders and has seen this many times...they even had a Powerpoint presnetation to explain the whole thing (Labrum tear) including the surgery. Yesterday I went for an MRA (not an MRI) which includes them shooting some type of dye into my shoulder (not real fun) and then putting me through and MRI machine. Hope you are not diagnosed with this as it SUCKS!!!

P.S. My histroy was a big part of the analysis as well as this is mainly an overhead injury and I played volleyball for the USAF for eight years and about 6 years ago I was really into lifting weights and used to do heavy OH press/bench etc...
